The G3000 design centres on ergonomics and flight deck management, using three 14-inch high-resolution LCD displays in a wide landscape format, alongside dual Touchscreen LCD Control Panels (GTCs) mounted in the centre pedestal for radio tuning, transponders, intercom, flight planning and cabin environment control. Data loading differs by variant: the G3000 uses SD cards, while the G3000 PRIME uses USB-C, and the Garmin GDL 60 Wi-Fi datalink enables automatic database and software transfer, though it is not standard on the M2 Gen 2. Dual Integrated Avionics (GIA) units provide GPS navigation via WAAS-LPV, ATC voice communication and traditional terrestrial navigation, while the dual Flight Management System handles lateral and vertical flight planning, V-speed computation, Take-Off and Landing Data, and navigation including LPV/LP and RNP-APCH to 0.3 nm, with DME/DME supplemental GPS navigation supported via a Collins Aerospace DME-4000 system.

Surveillance includes the GWX 8000 StormOptix weather radar with Auto Mode for turbulence, hail and lightning prediction; Citation M2 aircraft carry GTS 855 TCAS I while Citation CJ3 aircraft carry GTS 8000 TCAS II version 7.1 with ADS-B In traffic. The standard-fit Collins Aerospace ALT-4000 radar altimeter can be updated to the ALT-4000+ for 5G signal interference tolerance. Emergency equipment includes an Electronic Standby Instrument with its own battery backup and an Artex C406-N Emergency Locator Transmitter capable of relaying GPS position. For maintenance, Textron Aviation's LinxUs platform wirelessly delivers real-time Central Maintenance Computer fault and health data, with in-flight transmission optional on the M2 Gen 2 and CJ3 Gen 2 and standard on all Gen 3 models; those Gen 2 models also include Cockpit Voice Recorder provisions carried forward to Gen 3.

The Citation M2 Gen 3 and CJ3 Gen 3 will be delivered with Garmin Emergency Autoland as standard equipment, to be certified first on the Citation CJ4 Gen 3. The system can activate automatically after a set period of no pilot interaction, displaying a one-minute PFD warning before engaging, or can be manually triggered by a passenger via a highlighted switch above the right-hand PFD, after which it selects the nearest suitable airport, communicates with ATC and configures flight systems including engines. Autothrottle functionality, included alongside Emergency Autoland in the Gen 3 models, maintains airspeed, climb or descent rate, balances engine power and provides flight envelope protection including during One Engine Inoperative events. All Citation CJ3, CJ4 and M2 models are certified or capable of single-pilot operations, and operators manage renewable database subscriptions through their flygarmin account.
